uses ~/.mozilla/firefox to store files. I think it should only use one
directory in my homedir to store its files.

This is because you have a very old profile. Move both directories
around, and run firefox, you'll see you'll only get a ~/.mozilla/firefox
directory.
You can try some magic by editing ~/.mozilla/firefox/profiles.ini and
removing ~/.firefox
