If I add the folder "music" with the following structure
music
|-- eagles
| `-- greatest_hits
| |-- 00-take_it_easy.mp3
| `-- cover.jpg
`-- srv
`-- greatest_hits
|-- 00-taxman.mp3
`-- cover.jpg
I get a single "Greatest Hits" album with both MP3s in it, instead of
two distinct albums.
This looks like some part of the code is using only the basename of a
directory or music file, not its full path, when deciding whether an
album already exists in the library.

It actually uses the "album" metadata tag and ignores filenames.
=46rom the FAQ (http://www.sacredchao.net/quodlibet/wiki/FAQ):
"I have two albums with the same name, and they sort out of order/get
merged in the Album List.
Tag them with different ''labelid'' tags (it's best if you use the
actual label ID code, but if you can't find it you can also just use any
different values). In Quod Libet 0.14 [and greater] they will be
separated."

For the next version we will probably support MusicBrainz album IDs,
too, in the absence of labelids. If you have any suggestions for how to
improve the documentation so this feature is more accessible, I'd be
happy to hear them.
