The same probably applies (supposed to run before the others?) for
/etc/ppp/ip-down.d/000resolvconf.

000resolvconf has been present in /etc/ppp/ip-up.d/ since 2003.
0000usepeerdns has been around since about that time too, but it is
not a problem because it disables itself if resolvconf is present.
What other file do you have in /etc/ppp/ip-up.d/ which has a name
starting with four zeroes and which should run after 000resolvconf?
That file is most probably younger than 000resolvconf and its author
or maintainer is the one that should order it after 000resolvconf. I
am not going to get into a nought-prefix battle.
