I don’t think this is a bug in i3. i3 does not interfere with
application window contents at all, it merely provides a frame around
them and manages their position.
Further, we don’t have any reports of this issue at
https://github.com/i3/i3, and plenty of i3 users are using virtualbox.
In case you have concrete evidence of this being a problem that’s
isolated to i3 (e.g. other window managers such as awesome, openbox,
twm, all not exposing this problem), please feel free to create a
report directly at https://github.com/i3/i3
