For X applications you need an explicit polkit policy, see e.g.
/usr/share/polkit-1/actions/com.ubuntu.pkexec.synaptic.policy
The important part is the
<annotate key="org.freedesktop.policykit.exec.allow_gui">true</annotate>
key. You need to set that for any GUI/X application you want to run.
