The patch for #686228 did not fix the problem when the plugin directory itself 
(or some ancestor directory) is a symlink.
However, it fixes the problem when individual plugins are symlinks.

Upstream partly fixed this in version 3.9.0
The other part to this fix is for plugins to use the correct functions,
which is more of a plugin problem than a wordpress one.
