gnome-mime-application-x-ms-dos-executable.png should link to the second (more

As far as I understand there is no support for this in icon-naming-utils
without breaking all other themes. And furthermore you can just
overwrite what icon-naming-utils did in a post-processing step (i.e. in
src/Makefile.am's install-data-local if you're not happy with the result.

In the end all it does it iterating through the XML file and setting up
compatibility links for every single icon. There's no support for "but
if there's a more specific, link to that" so changing it would break the
other themes.

I agree that this is somewhat unfortunate but the interface for the
themes are the files in the file system, over which you have full
control. Especially given that you filed this upstream, where it
belongs. (Also icon-naming-utils doesn't have an upstream anymore, which
is also unfortunate.)
