I just spent a long time trying to work out why Rxvt.font didn't seem
to work when all the other Rxvt.* resources did, and I finally
discovered that this was because URxvt.font is set in
/etc/X11/app-defaults, rather than Rxvt.font.
Why can't you set Rxvt.* resources in /etc/X11/app-defaults/URxvt?
This won't confuse the real rxvt, since it's not read by it.

This is documented in README.Debian. If you need to set a font for
standard rxvt (user-level resources, not system-wide), this should not
override urxvt's font -- I would not consider them compatible, because
some users are going to have a non-unicode Rxvt.font. And when you have
a unicode and/or Xft font you want to use, you should explicitly use
URxvt anyway.
I'm sorry, this is another misreading of mine. I was assuming that the
URxvt and Rxvt were analagous (for rxvt-unicode) to XTerm and UXTerm,
i.e. one applied to 8-bit uses and the other for wide character sets.
