When Thunderbird is not running in GNOME or without
gnome-settings-daemon running, the font displayed on UI elements such as
buttons and menus, and message and folder listings appears roughly 2pt
too large compared to that specified in ~/.gtkrc-2.0 and respected by all
other applications using GTK+ 2. For example, using Bitstream Vera Sans at 9pt
with X running at 100x100dpi, the text in menus and folder and message
listings will be drawn at 11pt. I have been unable to find a workaround.

AFAIK, gtkrc settings are not applied for every element. The reason,
mozillas have their own theming engine.
To workaround your problem I would suggest to google for
userChrome.css thunderbird. There will be examples for tweaking font
sizes for the widgets you refer to ... I am sure.
Since mozilla devs are aware of the fact that their gnome integration is
not perfect and there are other open bugs in our BTS, I am closing
this bug now. If you prefer to keep it open, let me know.
