The git tree was made clean with "cg-clean -xd; cg-reset; cp ../kconfig
.config" before running make-kpkg.

I was a bit suprised to see the kernel-patch apply scripts remove loads
of files under include/config/.  Without looking in-depth, it looks like
make-kpkg runs some kind of "make *config" before applying the patches ?
Not sure there would be a link between those 2 points, but well :)
