Well, the two gnome panels.

I think i understand what is happening now, as far as nautilus is concerned,
there is only one desktop surface, starting at the top/left corner of the
higher/lefter screen. So the icons which where on the left side of the single
headed desktop are now naturally on the left side of the leftmost desktop,
even if it is not the primary one. On the other side, the gnome panel seem to
respect the primary desktop. 

So i suppose that this sums up to the gnome panel placement respecting
Xinerama/mergedfb-pseudoxinerama, and the nautilus icon placement not
respecting it.

This bug is probably to put in the same category as the other icon
dissapearing when resizing bug we discussed on irc : #206038
