Sorry for filing this with rxvt-unicode, but this is what I am using. The same problem exists with rxvt and aterm. I don't exactly know when it started, but I "think" this wasn't the case, when I first used rxvt. To reproduce, open a file in vim with some syntax highlighting (vim and syntax highlighting just worsen the problem, so it is easier to see). For example save the ebay homepage to a html file and open it in vim. Now scroll around (doesn't matter if mouse or keyboard). Now do the same in xterm. For me rxvt is noticably slower and very hard to use. However, if I start rxvt-unicode with xft fonts, it seems to be ok. I tried removing the X-ressources for rcvt-unicode (transparency, shading ...), but to no effect. Scrolling is still very slow. If you need any additional information, I will try my best to provide it, because I really like rxvt-unicode.
