I don't think it is using an outdated config.{sub,guess}. I used
config.{sub,guess} from latest autotools-dev (2005-08-03) on sid.
Maybe you're using an old one, because on "rules: clean"
/usr/share/misc/config.{sub,misc} are copied to package dir and used.
Please check that and let me know.
