Hmm, since application indicators[1] had been packaged for Debian, I enabled it
for Alarm Clock. The behaviour you're observing is intended behaviour if the
application is using application indicators.

However, since it looks like there are no other packages using application
indicators in Debian just yet, I'm guessing that this behaviour is still rather
jarring and non-standard.

Perhaps I should revert this change...
