I think, this is not so serious. The upstream has already added an exception and that is the most important.
Linking against gsl and other GPL-libraries is also doubtful, because, for instance, cholmod and umfpack libraries just appeared in depends-section, but not were actually linked against gmsh. "-as-needed" option helped to avoid this false-dependence.
