I just tried to reproduce this problem with a current Squeeze system (GNOME 2), and also the current combination in Debian sid (GNOME 3 + xcircuit 3.7.43.dfsg). In both cases, desktop geometry 1024x768 leads to xcircuit automatically adjusting to full screen. Maybe you are using a different window manager? Which one?
