It's in the Terminal panel, ‘Use background colour to erase screen’.  If
this option is disabled, I can reproduce your problem with putty 0.62 on
GNU/Linux.  However, it should be enabled by default, see below.

I can confirm that, and it seems to me your putty is misconfigured.
