Before the 3.25-1 version upload, I included a fix for the duplication in the rules file according to your suggestion and to what is documented in in [1].
Test build logs yielded the info, generated from the upstream configure script, that the executables are configure: progs: FreeFem++-nw bamg cvmsh2 FreeFem++-mpi ffmedit ffglut I wrongly thought that the FreeFem++ executable was not generated and that the duplication had been dealt with by upstream. Hence I commented out the relevant lines in the rules file. Shortly I will upload a new 3.25-2 version which I hope will fix the problem.
