The only way I got it added to the java certs was by removing all the
symlinks to the CA out of /etc/ssl/certs/ It was then that the count for
added stuff jumped from 158 to 159 and I was shown by the hook a message
saying: Replacing debian:whatever.pem

-->  .pem

This looks suspiciously like a previous messed up installation, manual symlinking, or some other type of attempt to install a local root certificate incorrectly.

Please post precise reproducible steps, your full console output, and attach the local root certificate that you are having problems with, so that someone can reproduce your problem.
