Polipo does not maintain an index of the on-disk cache, which is what allows it to scale to absolutely huge on-disk caches with no slowdown. Unfortunately, this means that it doesn't know the size of the on-disk cache, and hence cannot limit its size. The workaround is to have a cron job that prunes the cache periodically; unfortunately this does not solve the issues you're having with large files increasing the size of your cache temporarily.
