$ mkvmerge -A video.avi -y 0:4000 sound.flac will not add a delay of 4 seconds to the audio track, as it does for other audio formats. So the above command would be equivalent to: $ mkvmerge -A video.avi -y 0:0 sound.flac Note: I've used mplayer to test the resulting archive.
