The autoconf package source doesn't mention such a file "cm-super-t1.enc", and the error doesn't occur in clean pbuilder builds on my own machine. Nevertheless, I guess that the problem is a missing font. It seems that adding a dependency on cm-super will pull in cm-super-minimal, which contains cm-super-t1.enc.
