Although it's not specifically stated, presumably the bug in Ubuntu is in relation to using upstart as the init daemon. I still use sysv-init on my own server and (AFAIK) have not had an issue with mumble-server starting correctly with it. I have not made any changes to the mumble-server package specific to systemd yet, but obviously this bug you've run into is annoying so I'll likely need to look into it -- it is not clear what's going on yet.
