This is strange.
Can you check for the output of
kpsewhich language.dat
as *ROOT* and also as
sudo kpsewhich language.dat
Your logs clearly indicate that the formats were rebuilt:

> /var/lib/texmf/tex/generic/config/language.dat.
> This may take some time... done.
Can you run this command as root and send me the output?
fmtutil --sys --byhyphen /var/lib/texmf/tex/generic/config/language.dat
I have no idea why the call above did not update the formats.
