This might also be an apt bug (in particular the "Unpatched file doesn't exist" thing), thus re-assigning. In any case, if it's not an apt bug per se, then apt provides too little information to track down the issue. What it might want to do is provide - expected digest of file expected, - actual digest of file on disk, - mtime of file on disk/last update, - digest and mtime of the file that provided the expected digest, i.e. probably of the Release file.
