I had this problem also. The bug is not in the pam module, it seems, but in the client. Installing libykclient3_2.6-1_amd64.deb from oldstable fixes this issue for me, but upgrading to libykclient3_2.14-1_amd64.deb from sid does not. So this is a regression in libykclient3 since oldstable.

Strangely, the segfault does not happen when I use yubikey with sudo. Also, when I use with pwauth under gdb with thread debugging enabled, then also it does not happen. But under gdb without thread debugging or without gdb then I still get the segfault with pwauth on affected versions. So maybe it is a race condition of some kind?
