Yes, that's how it's supposed to work.

So I've just tried this in a virtual machine (I don't use MATE
myself) and I can't reproduce it.

I have an up to date Stretch VM with MATE here. Selecting
Applications -> Accessories -> Disks
from the menu results in a window with server side decorations (i.e.
the MATE titlebar). Running gnome-disks from the command line (e.g.
via mate-terminal) results in the same window.

What happens if you try to start gedit via the menu?

Could you give me the following output?

dpkg -l gnome-disk-utility gtk3-nocsd libgtk3-nocsd0 mate-desktop-environment

Also, did you attempt to configure gtk3-nocsd yourself to any
extent? If so, how? Or did you _just_ install the package? Did you
re-login after installing gtk3-nocsd?

Regards,
Christian
