I'd be happy to start with this -- I wonder if we shouldn't also build fsa with mummer and exonerate support and depend on these. These two are available on almost every architecture and doing this would add some value because apparently that's key for aligning long sequences with fsa. I wouldn't mind doing this while I'm at it. Cheers Sascha
