Changing method to sftp in ~/.dput.cf is seems to be working. Though the documentation could be improved mentioning available methods. For example manpage of dput and dput.cf should mention is. Also /etc/dput.cf can add a commented entry for all supported methods. There is only a passive mention of sftp method currently, "ssh_config_options Not supported.
