I reinstalled a lenovo yoga x1 with the latest amd64 daily debian netinst image yesterday. Minimal install (empty tasksel). Again, I've just followed the guided "lvm + full disk encryption" with an ext4 root (default settings) and grub on the mbr ("legacy" boot - not even uefi). I ended up with the same issue. At the first shutdown triggered by C-A-D (without even logging in), I noticed the block device error, followed by a dirty fs on the next reboot. This is completely unrelated to virtio.
