This looks like a problem in the communication with the server. You will probably find the missing files in the lost+found directory.
I would be very surprised if this problem really depends on the version of Debian. Please first try to set option "if_match_bug 1" in your davfs2.conf file (it will help with very old Apache servers). If this does not help then please follow this steps: - set option "debug most" - mount the file system - copy one small file into the davfs2 file system - wait about 20 seconds - unmount the file system /var/log/debug should now contain a lot of messages from mount.davfs.
