The right bottom buttons are so close to the panel border, so the appearance looks like so ugly in comparisson with the GTK2 Synaptic version. I've submitted this bug to Greybird mantainers and they suggest this bug is not a GTK theme bug, it is a Synaptic UI Bug. Here the thread about that: https://github.com/shimmerproject/Greybird/issues/196#issuecomment-312385249 So, please, could you increase the padding between the buttons and the borders?
