You already did a lot by reporting that issue. I’ll apply this fix to unstable and propose it to the release team in the hope that it’ll be acceptable for Stretch. Note that the merge window for 9.1 has been closed this weekend, so the fixed version of chrony will probably have to wait Debian 9.2.
