Subject says it all.
You might expect /lib/systemd/system/setkey.service or
/etc/init.d/setkey would run setkey, but neither do.
The issue was also reported here:
https://bugs.launchpad.net/ubuntu/+source/ipsec-tools/+bug/1574833
Bottom line is you can't use 'S' in /etc/init.d/setkey any more
as it confuses systemd's sysV generator. Instead use something
like this:
