See https://bugs.debian.org/897633 I'm interpreting your question as a question about whether people who intentionally install gnome-shell but don't install gnome-core should still get Thunderbolt support out of the box? gnome-shell seemed like a reasonable place to add that dependency and a Recommends there seemed appropriate, but we could move it if you want.
