How did you make these modifications? By modifying the input, or by
modifying the output?
ikiwiki is a "wiki compiler": its output is not intended to be modified
by anyone, and will be overwritten on each rebuild, the same way a C
compiler overwrites .o files and executables on each rebuild. If you
have been modifying the output ("destdir" in its configuration), please
modify the input ("srcdir") instead.
If you put your preferred style.css, local.css or favicon.ico in the
source directory alongside the *.mdwn files, they will be copied into
the output, overriding the versions shipped with ikiwiki.
You can also arrange for a wiki to not be rebuilt by ikiwiki-mass-rebuild
by removing it from /etc/ikiwiki/wikilist: that file has no purpose other
than telling ikiwiki-mass-rebuild what to rebuild. However, the output
will still be overwritten next time you re-run ikiwiki for that wiki.
