Since it's done in the same process, it's not always really responsive. But I tried with Thunar 1.8 and it's definitely responsive, even after a few minutes. If it really doesn't work for you, then I guess just don't open a Thunar window in that folder during the download. In any case, that's not something we'll fix in Debian, so if it's really unbearable for you, please port that upstream.
