This happens all the time, every time for those sites?  Can you get a
packet capture with a program like ethereal, and try to narrow down
the difference?  Something like tcp_ecn could be subly different.
What is the output of:

  cat /proc/sys/net/ipv4/tcp_ecn

(Since my linksys router did strange things and generally caused
confusion when I had this set).
