Most of the applications that used NaCl were ported to WebAssembly (including many Google owned ones, like Google Earth). This days it is especially easy considering status of WebAssembly in LLVM, emscripten, and few other projects targeting WebAssembly directly. I would recommend asking Secure Shell authors to port as much functionality as possible to WebAssembly intsead. Additionally NaCl might be additional source of security concerns, especially considering Meltdown and Spectre vectors. Granted, WebAssembly in many benchmarks isn't as fast as Native code, or Native Client as of now, but WebAssembly has many other advantages, and performance can be improved in the future with browser engines improvements.
