apt-file downloads currently overwrite the existing files during download, allowing for incomplete search results during that update, and strange gunzip/zlib errors. Please download to a temporary location on the same filesystem, and use an atomic rename(). I would suggest creating a temporary subdirectory under var/cache/apt/apt-file for this purpose.
