I was seeing this same issue on Ubuntu 18.04.4 running BIND 9.11.3. DNSSEC enabled, and after restarting the system BIND wouldn't resolve addresses until I restarted the daemon. I verified DNSSEC-Validation was set to auto and that time was sync'd properly.
The issue was resolved, for me, by adding the ISC repository and updating to 9.14.10. https://launchpad.net/~isc/+archive/ubuntu/bind Just thought I would provide some feedback, as this lead me to a solution, albeit on a downstream distribution.
