I would suggest that the jar Saxon-HE.jar should be added to the list of jar-files looked for in all four files /usr/bin/basex* BaseX uses Saxon in xslt-transforms, if available, and since Debian includes the libsaxonhe-java package, it would be easy to integrate the advanced XSLT support of Saxon 9.9 by adding the corresponding jar library to the list of jars searched for.
