I believe the patch
"Add-another-preferences-directory-for-applications-p.patch" to be
faulty: the addtional directory is added inside an if-clause as well
as inside an ifedf. > In my believe it should be added unconditionally (i.e.

yes, the patch in question got wrongly adjusted while some later version
of 78.x got imported with the result that the configuration files in
/etc/thunderbird/pref/ got not read read by the application.
The main visible effect for users of a non English UI was that they were
needed to adjust the UI locale manually. See #997841
The patch got fixed meanwhile and the next upload will include this fix.

BTW: You don't need to add your required preferences to
/e/f/p/thunderbird.js
you can place any *.js file here to inject your required settings into
the application so you will not have to deal with merging your
adjustments in case we need to ship a new version of thunderbird.js.
