you could try to backup your Firefox profile and then move it to a safe
location, then restart Firefox and experiment with it a little. That's the best
way to track down plugin issues. Usually the notification should pop-up only
once. Such problems are often caused by new Firefox upgrades and are not
directly related to addons. I haven't noticed anything strange since the last
https-everywhere update but don't hesitate to reopen the bug report if you can
reproduce the problem with a clean Firefox installation.
