The default cron script (/usr/share/drupal/scripts/cron.sh) eventually executes /etc/drupal/cron.php. However it uses 'php' unadorned which means that the configuration file /etc/php4/cli/php.ini is used, rather than /etc/php4/apache2/php.ini which is what you would modify to get drupal operating correctly. This should be documented or, better, the cron script modified to explicitlu specify the appropriate php.ini file to use.
