First of all, don't take it for granted that the disk has to be full or almost full for this to happen.
Also, this isn't a data loss problem unless you make it so yourself. If you think the only option is to delete your mailbox, try to delete only the cache and metadata files. Look for your mailbox in ~/.evolution/mail/local/. If the mailbox is called Inbox, leave the Inbox alone and delete Inbox.cmeta, Inbox.ev-summary, Inbox.ibex.index and Inbox.ibex.data. Before you start evolution again, disable the mail accounts so that new messages will not be fetched while the indexes are regenerated. I can try to make a proper fix for the problem if someone compress an affected mailbox, including index and summary files.
