For me it feels like this problem comes when there are updates that has not been installed. Even packages that gets kept back causes this. But different apt commands, like running apt upgrade and pressing no to not upgrade seem to stop this.

I have not tested this fully for all combinations and the like. But my feeling is as I described. Now lets see if the packagekit upgrade will do anything.
