I had the same problem.
I think the problem is this line:
> #                                  ^M^Msanctum ttypts/10 ~ #

"M-: (re-search-forward tramp-shell-prompt-pattern)"
matches the first # and the following spaces, but not the actual 
prompt. I have no idea where the # comes from, though.
I changed tramp-shell-prompt-pattern to ^[#$%>].*[#$%>]
*\(^[\[[0-9;]*[a-zA-Z] *\)* as a workaround, but I'm not sure what
sideeffects this has (i use tramp mainly for editing files as root)
