ya, reprepro still use the old-fashioned way, mixes arch:all packages in every architecture ("flood"). Debian's dak seems to have switched to put arch:all packages in only binary-all, not other architectures.

As an unsophisticated work around, you could set up a fake architecture:

Architectures: source amd64 fakeall

and symlink binary-all -> binary-fakeall.

Otherwise...the maintenance of reprepro doesn't seem very active these years, and very few new features were added. I hope someone else has the time and skills to submit a patch.
