I'd guess it's one (or both) of the following two configuration entries
in /etc/apt/apt.conf.d/51local-unattended-upgrades:

APT::Periodic::AutocleanInterval "14";
Unattended-Upgrade::Remove-Unused-Kernel-Packages "true";

But I also can't find the string autoclean in any of the files in
unattended-upgrades.  Strange.

I think that apt will do that automatically if invoked from unattended-upgrades with that configuration in place. Would you be willing to try for a while without those two settings?
